I have MC34063 based 500V dc supply near arduino. The system works ok. But as soon as i try to measure the HV using multimeter probe, it resets the Arduino immediately. Seems like a surge or em spike .
Arduino is run by 5V supply
HVDC is run by 12 V supply
Both circuit share common DC ground for letting Arduino count Geiger pulses.

Why it happens ? The capacity of my supply is 500V and 1.3mA (milliamperes) sufficiently good.

You might be dealing with an EMI problem - have you tried cleaning up your wiring and routing your multimeter lines far away from the Arduino?
Without seeing pictures of your setup it's hard to visualize the problem.
I suggest contacting the author of the supply you are using to see if they have any suggestions. You can also ask on the Arduino forums.
