I just tested this with Arduino 1.8.1. The warnings are not an issue.
The sketch seems to be working fine.
Make sure the AVR is not plugged into the socket when you start the sketch, otherwise you will see the issue you are describing.

I buy single components from Digikey all the time. First class shipping is the way to go. You can get parts super cheap from them!

What fuse bytes are you using, and are you sure they are actually being set by the Arduino?

Your kit looks great! A few of your solder joints could use touchup, however I think this is unlikely to solve the problem. Nevertheless it's worth touching them up to be sure. Some pins of the 555 are not fully covered in soldered. Using a clean iron, heat up each pin and add a bit more solder. The...

Chad, the HV supply is not switching, based on your voltage measurements. Have you checked all solder joints? Is the 555 inserted correctly?

Can you send a photo of the top and bottom of the PCB?
